The drone wasn't guarding the gun... it was already running around before you found the derilict. Watch the intro again, it was in an asteroid field, took some stray fire and woke up.

None of that makes sense, though... How could they advance some evil plan by finding a broken ship and a scout that they have more powerful weapons than?
