Take a look at the weapons select menus for the later games. They show all the hardpoints on the ship, and missiles to scale. The Excalibur and T-Bolt are large, boxy ships, it's not too hard to fit the weapons inside them.

Yeah, if season 2 was made. I think that Thorn came in to replace Tolwyn, just prior to the beginning of the game, while Tolwyn was promoted to Rear Admiral. (Or, if you believe the movie is cannon, Thorn replace Admiral Sansky who replaced Tolwyn.)
