Looks like it. At least good parts seem to be organic, otherwise there wouldn't be the alien virus.

Though, as proven by plastic containers full of yoghurt, the organic nature of the ships and the presence of the alien virus should not lead to the automatic assumption that the ships are actually alive .

Ships being 'organic' might be similar to them growing on trees. An apple itself isn't "alive". It's an organic product of a living thing, but isn't alive itself. I imagine that the Nephilim grow their ships, or the parts for their ships.
