Ships being 'organic' might be similar to them growing on trees. An apple itself isn't "alive". It's an organic product of a living thing, but isn't alive itself. I imagine that the Nephilim grow their ships, or the parts for their ships.

If we found a way to genetically engineer an orange that had engines, computer systems, guns, and shields, don't you think we would?

(That would be a damned tasty fighter, too!)
