I was wondering if there was any fiction or back story as to the fate of this ship? It appears to just fade away after SO1.

IIRC Bonnie Heather was the ship used in Freedom Flight to free the Firekkan hostages.
I believe it just fades away into the Special Operations fleet somewhere...

Shame... I liked that ship. Hey maybe someone should write up some fiction that the ship was retired and now sits on the Victory's flight deck as part of the memorial museum!
I think I'm going to start writing now...

Stranger still, the Bonnie Heather shows up in some variants of Claw Marks - while Paladin was a Tiger's Claw pilot (the article about Maniac making ace mentions he was escorting the Bonnie Heather).
