Neither WCIV game nor that novel it's based on explains what happened to Pliers. My guess is he stayed with the Union of Border Worlds.

I bet he retired. He was probably requested back in to service after he retired from Confed and when the Intrepid was handed over, his services were probably no longer needed. Just a guess.

This is correct; Pliers was a Confed veteran who retired to what became the Border Worlds after the war... he was on the Intrepid because he was needed for the crisis, but he likely didn't stay with whatever remained of the Union military in peacetime (and almost certainly didn't transition back to the Confederation Navy).
