hit detection

When putting together a custom mission, I run into the minor detail of gun contact: the only guns that fully work are mine. The allied ships will shoot at enemies but the hits arent detected (goes right through) and enemie's guns only work against me, not allies. Any ideas? I am running these missions with the flight simulator patch for Secret Ops; if that has something to do with it how do I run them otherwise?
