You're forgetting one detail - between 2654 and 2664, and again between 2664 and 2669, Confed apparently had to change the armour plating on its ships. It's logical that any ship which had had its armour plating changed would require a fresh paintjob. The same goes for all the fighters.

(note also that we never see any WC2 capships in WC3 apart from a somewhat unrecogniseable Concordia - it is entirely conceivable that some ships, namely those whose armour hasn't been upgraded, still carry the same paintjob that they did before)
 
In WWII, it was common for warships to be repainted often. The battleships at Pearl during the attack had a very strange two-tone black with white mast tops paint job. Within six months, most of the BBs had a camoflage scheme, and by '45, they had the typical modern gray. Also, hull numbers would be painted in different places in sizes constantly.
